If you go to Settings -> Activities -> Run, there’s an option to “Copy Activity.” This will make an exact copy of your Run Activity named Run(2). If you choose, you can rename it to something like “Run…
You can hold the middle button, open the activity settings and manually turn the alerts off, the same way as you were setting them on. This works anytime, even when active activity.

Easiest solution might be to “Copy Activity” and turn off alerts on the copy. Then just make sure you select the correct one each day.

My issue is the watch bleeping incessantly during the activity, but I can't figure out how to turn it off without ending that activity.

If you choose, you can rename it to something like “Run no alert.” You can then turn off the alerts in the new activity. This will leave you with two Run Activities, one with alerts and one without. You can then choose either one before your run depending on if you do or don’t want alerts.

Yes, I tried this option right after I couldn't turn off voice notifications in the activity settings. This same option is also in the watch settings. It doesn't work for me.
This seems to be the same bug as many posting here to F8 forum, since FW 12.31 update.
