Check out the setting Enable Negative Adjustments on the page https://www.myfitnesspal.com/account/diary_settings. If it is not on, enable it. If it does not help, contact the support of MFP.
Great, by looking at this I've just turned off the step part so it just records my exercises hopefully. You've been a great help thanks

Try running without making any steps
Now seriously - why do you think MFP doubles the burned calories? My MFP account only shows the same Calories for each activity as Garmin Connect, regardless of the number of steps at given activity. If your MFP doubles the Calories for some reason, then there must be some fundamental problem in your MFP settings - try contacting MFP support for an advice. They usually answer rather promptly.
Can you post a screenshot from MFP demonstrating that it adds the Calories of the Activity and then the Calories of the daily steps in plus? And another screenshot of the activity details in Garmin Connect, showing the Calories burned?
