Corrupted multisport activity - what did I do wrong, and how can I salvage this?

Went on to do a multisport activity, run->bike ride-> run. Had set up a Brick activity, with Run->Bike Ride activities and repeat set to on. I had also (crucially) left auto sport change to on, while also hitting the lap button to switch from activity to transition and then the next activity.

The resulting activity (as seen on the watch):

Run
Transition 1 (invalid)
Transition 2
Bike
Transition 3
(end)

Last run leg of the multisport activity is missing. While running on that leg I had to stop to tie my laces, and I noticed that the watch had switched to a transition. Hit the lap button, and it started recording a bike leg. Undid that, and it went back to transition. I figured I'd leave it as it is, but after starting running again got a message that the transition was canceled / reverted or something of that sort, which was probably because the watch saw that I continued running? Running timer continued, or at least I think it did.

As soon as I stopped running I hit the start/stop button to stop the activity (should I have used lap to mark the end of the run leg?)

Resulting activity can be seen in the watch, missing the last run leg, but can't sync to Garmin Connect from either the iOS app or Mac Garmin Express app. Used GOTOES online tool to get back a GPX file, but it's lacking almost all metrics recorded. So, disappointed, but also wondering what I did wrong. Should I leave it to the watch to switch sports? I figured I leave the auto change enabled as a failsafe, in case I forgot to manually switch, but this seems to have backfired, and also switched to a transition when it shouldn't have. Should I end the multisport activity with the lap button to mark the end of the leg, or directly with start/stop?

Manual seriously lacks useful information on multisport activities, so I'm relying on information found in the forums on how stuff like alerts, laps etc. work.

Apologies for the wall of text. I'm running my first duathlon on Sunday, and I'd like to make sure everything works out perfectly then! Will probably avoid auto sport change and repeat and set up a duathlon with all the legs predefined.
