What exactly do you mean? Did the step counter in GCM did not increase at all, e.g. same value as before the activity or are you just missing a steps indication inside the activity itself? The latter is not present for running activities, but in general steps are always counted, independent of activities. There is no way to disable (or enable) step counting as it is always on.
Maybe however your synchronisation was not complete. You may wish to download all activity and metrics files manually and then upload it via the Garmin Connect website again so you could ensure no file is missing. This fixes usually any possible gaps in some online graphs etc.
Reset your watch please to factory values. The behavior you described is not normal and seems to indicate some SW problem on your watch
