I noticed the same, and reason is probably that the calculation includes some time and distance before and after the interval in an effort to compensate for inaccurate GPS, and sampling delays. This distance will be run slower than that within the interval making the overall calculated GAP pace come out slower. If you always precede and follow intervals with a few seconds of running at similar pace to that within the interval I predict it will be a lot closer to the average
