Crank boots with Rally XC200?

I usually use crankarm boots over the ends of the cranks on my MTB and gravel bikes. The pedal spindle would screw in through a hole in the boot, but the side of the spindle would definitely be in contact with the boot. Could that affect accuracy or anything else with the pedals? Does Garmin have a specific recommendation about this?
