No, those are completely independent. If you disable Lap Alerts in phone app's Audio Prompts, the Lap Alerts in given activity stay unmodified, and work normally. To be sure, I just re-tested it right now, and it still works as it always did - I get no audio prompts from the phone, but I still do get the vibe and tone alert for the auto-lap on my watch.

However, another way is simply completely trimming down the volume while the audio announcement is in progress. It controls the volume of the announcements and has no impact on other apps (as long as you do it only during the time the voice is speaking). The advantage is that you can do it anytime without having to open the app and going all the long way to the Audio Prompts menu, and you can even do it through the earphones, without pulling out the phone.
