So today I did an easy, long run. Towards the end, the course got a bit hilly so I increased my effort. I spent about 80% of the time in Zone 1 and 2 yet this run was classified as Threshold???

Hard to tell without seeing all the data, but one of the possible reasons is that there was low HRV detected much sooner than it should. The low HRV signifies high stress, and the approach to the lactate threshold. Another reason could be a high respiratory rate detected (that is derived also from the HRV), which also means that you struggle to keep in the aerobic mode, hence approaching the LT.
Thank you. Based on your comment I reviewed the Performance Condition graph and noticed it started at -4. I have never paid any attention to this metric but perhaps I should now?
Perhaps you may want to review your Max HR, LTHR, and HR Zones. Did you already do a Max HR test, and then the Guided LT Test?
