I’ve noticed this too. Garmin Connect doesn’t seem to register intensity minutes logged by the heart rate monitor strap connected to my bike computer. It only registers the minutes logged by my running watch.
Its all garmin equipment. Would be nice if it worked together.

The Intensity Minutes are a joke and completely inconsistent.
The other day I walked to the station as I normally do for work. I had plenty of time and took 27 minutes to get there instead of my normal 18 minutes. I was credited with 27 minutes of Intensity Minutes for the slow walk but I never get any for my normal speed.
Very similar to what I noticed - it was counting OK until recently
Garmin says they can replace my watch by I don't want to loose settings etc if this is apparently software bug. Or should I replace?
Another example of weird Intensity Minutes.
I have been unwell for the last few days and spent the last two days in bed. Yesterday, I did a total of 1,500 steps for the whole day. Around the middle of the day I noticed I had 16 Intensity Minutes (4 moderate and 6 vigorous). At the time I'd only done 1,200 steps and they were all very slow and steady. The highest my heart rase got for the whole day was 129 bpm.
