What is your location? The way that handicaps are calculated are different in UK and Australia compared to the rest of the world. For the UK you have to calculate your playing handicap and enter that as a local handicap on the watch. This thread has a bit more information.
It's nothing to do with the way the handicap works - the system has the wrong hole stroke index in it. Off a handicap of 21 it is giving me 2 shots on the wrong holes on the course.
Sorry, I misread what your problem is. It would appear that the Stroke Index for each hole has changed for your course since Garmin mapped the course; consequently the two shots are being added to what it thinks are the two hardest holes rather than the actual two hardest holes.
Firstly try to update your watch, and the course data though Garmin Connect. If that doesn't work then it may be that Garmin have not been advised of the changes to the holes. You can contact Garmin here they will probably ask you to send them a photo of the scorecard and it will take a while but it will get updated.
