I'm confused as that when you would use the shot alignment feature. Can anyone clarify?

You should use it everytime you move the unit to make sure it's aligned properly. If it's offset it'll give false left and right readings
That doesn’t really answer the question. What is it you are aligning to? How do you know it’s properly aligned? Indoors, off a mat, why not just set to 0 degrees and set up the face of the R50 parallel to the mat edge. Then it would be aligned to the edge of the mat, correct? Am I missing something? The user manual is useless in explaining why or when you should align the unit.
You take two good balls and line them up so they point at the target you intend on hitting at. Then adjust the Garmin until it says 0 so that you know it's lined up
