Elevation data is not currently saved as part of the waypoint data on explore.garmin.com. Any elevation data that does appear is pulled from the mapping itself.
In the example you gave (a waypoint created in the Explore app), the elevation would come from the mapping in the Explore app. The maps on the Explore website do not include elevation data.
