I have 2 Garmin Connect accounts - can I somehow merge the data into one account? The export function only works to create .csv files which cannot be imported

I agree. The best way of not having a problem is avoiding it in the first place.
It is typically due to logging in with different accounts on Garmin Connect Web, Garmin Express, and on the app, as mentioned here - Steps to Get Your Device Syncing to the Correct Account. On the same page is information regarding Steps to Move Activities From One Garmin Connect Account to Another
However, if this is not a possibility. I think it would be best for you to contact Garmin Product Support directly. They should be able to look at the device sync audit logs to determine how this is occurring and how to remedy the situation.
