This can happen when GPS signal is spotty. If the signal isn't consistent, the device has a hard time determining your exact position. As long as that data seems to indicate that your position has changed, the auto-pause feature won't work. i.e., if you are inside a building or a tunnel use the Stop button, otherwise the auto pause should work fine.
