I'm using a chest strap and a speed and cadence sensor to connect with my garmin but I have two workouts that have no intensity minutes recorded for them. Both have stretches of time where I'm in zone 3 or higher. Any suggestions on how to fix this?

Could you show a screenshot of the all-day heart rate page for given day from Garmin Connect Web? Which mode do you use for IM - the default one, or based on HR Zones?
