Does Garmin Connect database gets updated when I erase an activity ?

I use my Garmin device during indoors training, as well as a training app with my phone

This is because there are parameters on the garmin device that the training app does not support, and my training plan is on the app, so I like using both).

Also, I have linked the app and Garmin connect accounts so they sync the data.

As a result, when training indoors, the activity is uploaded by the app and by the device, and it is duplicated on Garmin connect.

Afterwards, I have to delete one version manually.

My question is if once I delete one version of the duplicated activity, do the health stats in Garmin connect updates correctly (backwards)?

    Not sure what exactly you mean by the health stats, but by deleting an activity, many of features like for example the VO₂max, Training Effect, Calories burned, steps, daily heart rate and stress data, ... won't be influenced. However, those values are also mostly not influenced by imported activities from other apps either.

    In fact, practically all these features are calculated in real-time by the watch, and the storage of the values is completely isolated from the activities. It is not calculated on the server or by the app. Hence deleting the activities from Garmin Connect won't change those values. Same for importing actvities from other apps or devices.

    It is kind of a bummer that it is as you explain.

    It means that if I use 2 or more devices the health info is useless.

    I would have thought that the info was centralized in a unique data base, and the devices access the compound result.

    Hopefully, it will be a future version !

    If you use multiple Garmin devices, you should enable the feature Physio TrueUp on both of them, and they will exchange the data. However, the deleting of an activity in Garmin Connect will still have the same effect.
