I have a custom stride length in my user settings for running. When I run with "indoor track", it will still show my stride length as a different number and therefore incorrect distance. Any help would be appreciated.

Where did you set up the custom stride length for running? I found just the walking custom stride length in Device Settings » Activity Tracking » Custom Stride Length. Not sure whether it is used directly for running too, but it would make little sense, because the stride length is quite different at walking and at running. The running stride length shown in your activity details could be derived from the walking value using some algorithm (for example with the help of the cadence). Or the custom stride length is not used for indoor running at all (though that would be odd). At outdoor running it is not needed.
So I'd try tuning the walking value, and watching whether and how it influences the resulting stride at your indoor track activities. Then you can adjust it as you need. You can perhaps even try changing the custom stride lenght right now, without starting a new activity. It is not excluded that it influences also the past activities. I did not try, so you'd need to test it.
In the garmin connect app, you can go to user settings and set a custom walking AND running stride length. This is done without selecting any particular device, it's just in the app settings. But I am also wondering how you can get your device to use this value when running indoor on a treadmill so a more accurate distance would be calculated.

The Custom Stride Length is actually in Device Settings - depending on the model, in one of the following submenus of the device settings: Activity Tracking, User Settings, or Health & Wellness. Or not at all, at some models. Many of them have only the Walking Custom Stride Length, no Running.
However, the Custom Stride Length is only used for your daily step distance, and it does not have any bearing on the distance calculated at indoor activities like treadmill or indoor walk. You can set custom walking and running stride lengths in the app by going to the drop down menu and selecting user settings. I am not sure when the running stride length is used to calculate distances.
What you are describing is the user settings within each device, like selecting your watch, and then going to user settings and setting only your walking stride length. Under the actual device user settings, you can only select walking stride length like you described
The setting in the User Profile is the same as in the Device Settings, and it is depending on the watch model. Some models have it, others don't. Some models (like for example my Instinct and Instinct 2) only have the Walking Stride Length (same in the User Settings, and in Device Settings).
