I have created a new route. It has a start and end waypoint with various via points in between. When I look at the properties of the route, each Via Point is labeled the same name as the birds eye view area with a number at the end. The weird thing is that when I create the route, it creates a phantom via point on the map and it looks like each time I add a via point, it puts that in between each via point that I have created. If I reorder two of the via points and then put it back again, the route looks like it should; however, when I close the properties of the route it recalculates the route and then it puts the weird Via Points back again. It also puts a point (orange flag) in between each of my points when I look at the Route Directions. Any idea how to get rid of these weird points when it calculates?
Note in the Bad Map example, it puts one point out somewhere and then each subsequent via point gets routed to it.

When it recalculates, it goes into the "Bad Map" mode and is saved. If I move the first Via Point in the Properties dialog box, and then move it back again and recalculate, it gives me the "Good Map" example. When it saves the good map, it recalculates again and saves it as the bad map.
Any suggestions on why the weird points get created in the first place or how to remove them would be appreciated.
The problem is that there are no routable features (roads, trails) under the image and you have selected an activity profile that must follow routable features. Try setting the activity to Direct and see if this gives you what you want. Direct is the only routing activity profile that must go point to point for each user added point.
Well to me in your first example it seems to be using a map that isn't fully routeable, so what is happening is that Basecamp is creating direct routes from a point that is on a route (as defined in the map) to a point that isn't then back again. Those 'extra orange flags' are the points it's created to enable it to do this.
What's confusing is that then it appears to calculate the route correctly, which implies the map should be able to cope with the original points. However what map do you have selected and what activity profile is set? I ask because looking more closely it seems from your screenshots that the 'good map' is using Direct Activity profile, is that correct? When you open the route properties what is shown in the activity profile field top right?
