So in basecamp, how do I add via points or are there called shaping points. Points that do not get annoice as I approach them. Does this happen when I manually do a route and use the pencil tool to click thru the route.

It depends on how you're creating them and which profile you're using. You can check what they are by opening the route properties.
Note though that most Garmin GPS will ignore 'do not alert' points and simply treat them as waypoints. 2013 model nuvis though do accept shaping points and don't alert.
