They're not saved separately but are contained in the BaseCamp database file. If you want them separate then you need to save or export individual waypoints or routes. Perhaps explain what you're trying to do?
I migrated to Win 10 and all was fine but after the last 2018.3 map update the RV-760 caused Basecamp to instantly crash. I reinstalled the maps and reinstalled Basecamp and somewhere in all the finagling lost the past two years of routes and waypoints. I was wondering if the RV-760 had died so plugged it into my wife's computer and it talked to her Basecamp just fine, then brought it back to mine, plugged it in and Basecamp was once again happy. Very odd.
I have a recent drive backup so I'm thinking that if I know what files to restore I can just pour the files back in. On the other hand, it just dawned on me that I could just export from my old computer and import to the new one and the routes/waypoints would only be a month or so out of date and there wouldn't be a lot missing.
If your data was on your new PC reinstalling BaseCamp won't delete it. Try a search for AllData.gdb as that should be your BaseCamp data file unless you've called it something else.
